Witch Hunters and Witchfinder only targeted individuals. The Inquisition targeted Cultures. Cultures unlike individuals hold long grudges which is why Pope John Paul II asked for forgiveness from the Jewish people back on March 13, 2000.

I think Berserk manga had a take on it.
The "angelic" Griffith being the Anti-Christ allegory and the "demonic" Guts being the Jesus allegory.
At least in dark fantasy interpretation of "Good and Evil".

This is a slippery slop subject so open to abuse its not funny.
Take the swastika, Ancient religious symbol used in various parts Eurasia going back as far as the Greeks. Then the Nazi's tried to use it as a symbol of their party and became a symbol of hate.

We can also look at the crusades or better yet the Spanish Inquisition that started as a way to remove heretics from the courts of Europe. Soon it became a witch hunt for people who might disagree with church up until 1834.

I wont get started on how bad the church was during that time other then to compare it to the FBI. A part of the US government that started as a way to go after communists spy's. But that was a ruse for Hoover to go after people he had issues with legally. People like Martin Luther King jr.

nowadays, there are many stories where the "white angelic" side is actually the evil ruling one, and the oppressed good people are forced to use "bad" powers and looks to undo the real evil from the ruling side

Often enough, nowadays, it tends to be more "Lawful Evil vs Chaotic Evil" with LE's foot soldiers being Lawful Good patsies that are too blinded by dogma to realize that their leaders are actually evil.
