Morph ball size varies between the games. The more realistic depictions of it (i.e. the Prime series) put its diameter at about half of Samus' height while standing. In those cases she could conceivably fit inside.
But yeah, it's pretty common for people to underestimate its dimensions.
Funny thing about the Morph Ball and Science, Samus is fully capable of being in that shape without repercussions, and anyone could theoretically be inside that ball comfortably. Humans are that flexible, and the Morph Ball, that large.
What would happen if Samus caught sight of Jensen's transformation into Duck mode and back? Especially a duck that can still use all of its weapons and lift massive objects out of its path.

My theory is that he lays on his belly with his hands stretched infront of his head, followed with his nipple wheels comming out, so he drives trough the vent.
Zitro had a good idea, but collapsing the skeleton entirely would render him unable to move since he has artificial muscles and not joint motors, so it would need to be something like an additional shoulder joint. The vents are needlessly large, so he should fit in if he's no wider than his ribcage.
Actually, from what I've heard, they did this on purpose to make people think and talk about it. It's just one of those "Lawl video game logic" things.
